try doing this:
a) install
b) instead of restarting when prompted, close down Eclipse completely
(wait a couple seconds)
c) start eclipse up again, this time in a new workspace

warm restarts are prone to problems because they don't fully clear out memory & write all changes to eclipse.ini 
they keep stuff in memory so a workspace change might confuse things

Or, try this:

a) launch Eclipse against workspace #1
b) switch workspaces to workspace #2
c) THEN install stuff from JBT site, and restart when prompted using workspace #2

(if you want to switch back to workspace #1, shut down completely first.)
