Ok, I googled this problem and found that it is one I already fixed some years ago (!) but only in our fork of Emma. Full details are included here http://sourceforge.net/p/emma/discussion/373865/thread/4530dd98/#d2b4

The Jacoco team need to be pointed at this post (and indeed at all the other fixes mentioned in the same thread) and reqested to read, learn and apply :-).
