Thanks, Nick. Upgrading the JON GUI to use prototype.js v1.6.0.2 fixes the problem.

Is the potential for such prototype.js conflicts documented in the RF docs? If not, I'd suggest mentioning it in a FAQ or Troubleshooting section.
