ok so you are as long as i am, but there is actually two setups:

Pure WAR (one project, no EJB)
EAR (three projects, with EJB)

Biggest issue is yes testing and mangement of something similar to -dev,-prod and -test files. Everything that is very hard to handle in IDE's cleanly.
