While i'm concern about the extra work needed in the user guide which doesn't bring much value i think, the 2 guides have different scopes:

User guide: "where to click" guide, basically it should mention all the existing features of the embedded portlets and how to access them. 

QuickStartGuide: Drives the user through common configuration ex:
lead the user from the jboss-portal zip file to a fully customized portal.
