I think that there should only be one guide that shows the GUI way and the XML way (which is actually expected to progressively disappear) in the same place. It doesn't make much sense to separate that information: why should an admin look at 2 different places to learn everything there is to know about Portal? Chapters could be structured with an overview, then how to proceed in the GUI then a more detailed look (if required). This is kind of the approach I took with the WSRP chapter and I think it works quite well. Moreover, looking at the reference guide, there are already some coverage of the GUI so it's kind of confusing that not everything is in there.
