Eclipse's OpenResourceAction eventually calls "project.getReferencedProjects()". This defaults to checking the project's Description object for referenced projects. We would need to maintain project dependencies in this description via: IProjectDescription.setReferencedProjects(IProject[] projects) method. Maybe we could wire it into the same framework as our "Update Imports" world.
As a side note, I don't think we can prevent this if we continue to use IProject. It's inherent with Eclipse.
