I got a couple of ideas:
Did you replace the default implementation of the XML APIs? This is described in section 4.4 of the user guide for version 1.1.Beta3.
Have you tried jBPM BPEL 1.1.GA? Note that the GA version no longer requires you to replace the default implementation of the XML APIs (this is done for you by the provided Ant scripts)
