I think that problem is somewhere in script/tool/whatever you using to convert JBossTools-ALL-linux-gtk-x86_64-3.0.3.v200910211631N-H194-GA.zip. Looks like it just considers you have plug-ins in any folder which name is 'plugin' I'm not sure it even expects Eclipse plug-in
