I guess you are using JBT 3.1.*
We had much more problems with performance there than in JBT 3.2.*
We are still working on it (see  https://jira.jboss.org/browse/JBIDE-7021 https://jira.jboss.org/browse/JBIDE-7021 ) but if you can try JBT 3.2.*  (the latest nightly build) & Eclipse 3.6 that would be great.
