Alexey: I've set this to blocker since its important this works, but it might be that the error is just expected if hsqldb.jar is already there ?

Aliaksey: Please create such issues in JBIDE; nothing JBDS specific about it. And the build used in JBDS is EAP 5.0, not just JBoss AS 5. That explains the version number differences.
