So, I've added this URL: http://download.jboss.org/jbosstools/updates/juno/soa-tooling/M6/ (which contains the org.eclipse.bpel features)

You can either:

a) add that site manually and try the install again, or 

b) wait for http://hudson.qa.jboss.com/hudson/job/jbosstools-3.3_trunk.soa-tooling.aggregate/ to respin (>=1787) and try to update from here:

http://download.jboss.org/jbosstools/updates/nightly/soa-tooling/trunk/
