I verified today: if you make sure that the EGit UI plugin is started, you wont get the auth-dialog. To verify EGit UI is started, go to Console->Host OSGI console and do *ss org.eclipse.egit.ui*. To start it do *start org.eclipse.egit.ui*. As soon as EGit UI is started it'll override the NetAuthenticator by its EclipseAuthenticator which does not pop up the auth dialog. It simply queries the eclipse proxy preferences for the credentials.
