I see two problems with your steps to repro:
a) Alpha2 requires Kepler M6, not M5(a).
b) you need to set BOTH jboss.discovery.directory.url and jboss.discovery.site.url, or you will get unexpected* results.
* - Such as pointing Eclipse at the older Alpha1 site, which does NOT include the mylyn issue tracker connector.
