I see two problems with your steps to repro:

a) Alpha2 requires Kepler M6, not M5(a).

b) you need to set BOTH jboss.discovery.directory.url and jboss.discovery.site.url, or you will get unexpected results, such as pointing Eclipse at the older Alpha1 site, which does NOT include the mylyn issue tracker connector.
