Tried here w/ JBDS 7.0.0.CR1 (installed from jbdevstudio-product-universal-7.0.0.CR1-v20130702-0605-B354.jar), and could not reproduce events documented in http://screencast.com/t/B2mxul4FU 

I did not change anything in jbdevstudio.ini - so was using the OOTB settings:
