It seems I didn't understand the requirements.
The following has been implemented:

- when JBDS/JBT starts in a new workspace, it will scan ~/jboss-runtimes and add all the runtimes it finds

It won't add ~/jboss-runtimes to the runtime paths and they won't be scanned when JBDS/JBT starts in an existing workspace.
I have created a new PR - https://github.com/jbosstools/jbosstools-base/pull/283. When starting JBDS/JBT in a new workspace and ~/jboss-runtimes exists, it will be added to the runtime paths.
