This is basically a duplicate of TEIID-52 - since designer just relies on Teiid's parser/string logic and we effectively throw away whitespace/comments.
Any operation that designer performs at the level of language objects simply doesn't carry enough information to preserve formatting.

There are a couple of considerations here.
First is this would not be a designer issue, but rather Teiid itself.
The next is that we allow file system access through a translator as to abstract how files are obtained - full pathing and file system dependent details etc. should not be in the vdb, but rather in the resource adapter.
That's not to say though that you couldn't add some notion of a system or vdb scoped default file resource - it's just that we don't currently have any other similar kind of concept.
Also the user can always introduce a UDF to return file blob/clobs if they want.
