The fix for HHH-2631 attempted to remove resultsets when no longer needed. One case that was missed is when a CollectionLoadContext is created for an empty ResultSet, but is not registered with LoadContexts (HHH-2795), which results in the resultset being removed from LoadContexts by the fail-safe cleanup and the warning.
