I've seen this in the past, but right now I cannot replicate this in Yosemite and JBDS 8.0.0 with both java 7 and 8. It might be the case that this happens only in Mavericks.

OK, so I tried both OS X 10.10 and 10.9 and it turns out that only 10.10 is affected by this. And I can confirm what Fred says - resizing the window will reveal the hidden item. Java version does not seem to have any effect.

When JBDS notifies me of updates and I want to install the updates, the "Available Updates" window seems empty:
