The first step will be to simply avoid the rebuild and pay the extra-cost of 250MB (which is acceptable for [~ldimaggio]) and work on a better way to implement this without re-creating the product IU (for example using a p2 mirror task inside the pom). If we manage to find a working implementation in time, we'll keep on shipping a "lighter" version of offline update-site.

So - what are the options here:
1) An extra 260MB unused bits in the downloadable update site .zip?
or
2) fix the release process so that both the site and the zip contain the same timestamped version of the core product feature

Yes, this warning is not an actual issue, you can click OK and continue with your installation.
About the message about backup, I'm not a Windows user so I can't help, but this seems quite related to your Windows settings, nothing JBDS can change/improve on that point.

[~mickael_istria] I have uninstalled JBDS and trying to update it... but I am seeing the below error and does it make some sense?

It means that, for some reason we don't know, your JBDS instance is willing to install the plugin org.apache.commons.io in version 2.4.0. However, this is not something required by JBDS, so it's not made available in JBDS update-site.
Your JBDS instance should NOT require you to install this plugin, and both my tests and Pavol's one have shown thaton other environments, JBDS works and updates well without it.
This difference between your JBDS instance and ours makes me think that the issue is on your side, maybe in the way you installed JBDS or something. But without ability to reproduce the issue, I cannot guess more.
