The public facing URL to try a snapshot build is http://download.jboss.org/jbosstools/neon/snapshots/updates/ which contains reference to target-platforms and so on.
The URL you're using is more an internal one that misses reference to target-platform (so not able to resolve jetty, among others).

Yes, please do a thread dump.
It's OK to have many queries when plugins are being started. But it looks likes something is blocking them. Anyway it should not slow eclipse down at all. All requests are made in separate jobs and they do very little job: just check preferences and system variables.
