I haven't had the chance to test this on Windows yet, although I'm fairly certain the solution is correct. I would mark this as closed once fully tested.

My guess is that run configuration is saved AFTER the paths are transformed(i.e. from C:\your\path to /C/your/path) and when loading the configuration the paths are not transformed back. I was able to confirm that on Mac OS everything works fine.

This should be closed. A user can create a shell into any container and from there they can execute any desired command(s). The only thing missing is the ability to execute simply any arbitrary command without initially invoking the shell, hence "partially completed".
