This is a very strange and troubling bug report.
At this time I'm reviewing the publishing code to at least figure out whether we can narrow down where such an error is coming from. The goal is to add stack traces to the various deletion calls so that when they get logged, we can at least see where it's coming from and what execution path is occurring.
Can you show a screenshot of your deployments tab page in the server editor for reference? It would be extremely strange (and a critical error) for us to move above the /deploy folder for performing any aspects of the publish, so if this is really happening, we really need to discover why or how it's occurring.
