[~rob.stryker], attached result log for .options file + debug switch on Eclipse.
In this log there are only lines generated after publish action called.
I noted the following lines:

For some reason it appears to run a incremental publish only on war module (ear and ejb module had a full publish).

This should be fixed with the latest builds.
When I tried to reproduce this with the following builds:
rh-eclipse46-devstudio-10.3-0.20170216.0933.el7.x86_64
rh-eclipse46-eclipse-platform-4.6.2-4.5.el7.x86_64
I am not allowed to select these features for install. See attached screenshot !devstudio_install_jst.png|thumbnail!
