Resolution: Won't Fix
I'm going to mark this as won't fix. If the server is stopped there is no
imperative to publish immediately. If the user desires to publish he can still click the
"publish" button to force one.
JBoss Tools doesn't undeploy projects when server is stopped.

When we undeploy projects (JBoss Server View/Add and Remove Projects) and the server is
stopped, JBoss Tools doesn't remove the project from deploy directory
(.plugins/org.jboss.ide.eclipse.as.core/{JBoss_Server}/deploy).
