OK, right now I can see two problems.
When you add some paths during installation, they will be searched at the first start of
JBDS, but if you cancel the dialog and restart JBDS, you won't be asked to add
runtimes ever again.
So these paths from installation are somehow broken (but they look ok in the list). This
is issue1.
Now remove all the paths and add two new ones - one of them to be checked every time, one
not. Don't add any runtimes right away. After next restart both paths will be searched
again :( This is issue2.

The Runtime detection has changed the way runtimes are detected when starting JBDS/JBT.
The runtime plugin contains some deprecated stuff that needs to be removed.
