When you add some paths during installation, they will be searched at the first start of JBDS, but if you cancel the dialog and restart JBDS, you won't be asked to add runtimes ever again. So these paths from installation are somehow broken (but they look ok in the list). This is issue1. Now remove all the paths and add two new ones - one of them to be checked every time, one not.
