Adding the same directory twice isn't a problem. The problem exists only if the
server's home directory is added to the DeploymentScanner mbean.
In my opinion, this is a bug in JBT that hasn't had any negative effect on JBoss AS
<=5.1.
Anyway, it is certain that we wouldn't like to deploy applications to the server
home.

JBossAS 6.0.0.M1 is available. It can be used in JBossTools via the 5.1 configuration.
However, it would be better to have a separate 6.0 configuration option.
