According http://dev.eclipse.org/newslists/news.eclipse.newcomer/msg29264.html there is no
way to update eclipse 3.4.X to 3.5.x thus all update sites that contains updates required
3.5.x should be disabled. There were no updates for eclipse 3.4.2 since last jbds release
and for other tools like WTP/DTP/GEF/ETC. Which means all update sites should disabled
except JBDS.
After that, I was able to update JBDS 2.1.0.GA to last stable JBDS 2.1.1.GA release.

Do a new install and start up JBDS. Choose Help -> Software Updates and then click the
Update button. Answer Yes to the question "The software items you selected may not be
valid with your current installation. Do you want to open the wizard anyway to review the
selections?". Then you'll see a rather long list of available updates with each
one as far as I can tell having the same message:
Cannot complete the request. See the details.
Cannot find a solution satisfying the following requirements
org.eclipse.ui.ide.application [1.0.101.M20090826-0800].
