I can't reproduce this issue in the described way.
I have seen it earlier and can reproduce it programatically or by changing a classpath in
the mavenized Booking EAR example.
A workaround is to force Eclipse to change a build path of a project (right-click the
project, select Properties>Build Path and remove/add a source folder or close/open the
project).
The problem probably exists because Package Explorer's content provider returns
NO_CHILDREN without any log when some package fragment root is invalid.
I have patched the org.eclipse.jdt.ui plugin in the way that it logs an exception in that
case. If you replace your existing o.e.jdt.ui plugin with this plugin and reproduce this
case, you will get an error log that will help us to solve this issue.
