Just as an update:
With the eclipse patch and running from their maintenance revision, the results are:
- Our adapter ignores all jars
- Generic Adapter ignores all jars
- export as EAR does NOT ignore all jars, but rather publishes correctly
I will continue my investigations.

Apparently fixing application.xml apparently fixes it but why?
