Did you verify if it is broken or just based on the eclipse bugs still being open ?
WTP 3.1 definitly should work with this.

JBT uses MANIFEST.MF for setting up artifact classpath, whilst Seam recommends the use of
the EAR lib/ directory. By not following this recommendation, JBT users are running in to
a number of classloading problems.
