1. It's Eclipse JDT issue.
2. It's not a bug. It's feature request. You want to have Class Folder property
refactored when user rename a linked project.
You can report it to Eclipse.
Usecase:
1. Create project1 and project2.
2. Create "dir1" folder in project1.
2. Open Properties/Java Build Path/Libraries for project2
3. Click "Add Class Folder"
4. Select project1/dir1 -> Ok. ->Ok
5. Rename project1
6. You can see the same problem message.

EXECUTE: Create Seam 1.2 WAR Web project (or 2.0.2 Seam). Name it "seam"
EXECUTE: In Package Explorer select this project, right click - select Refactor >
Rename
EXECUTE: Enter new project name("seam123"). Press Finish.
FAILURE: In package explorer test part of seam project has error mark on it.
From problems view:
Project 'seam-test' is missing required library:
'\seam\WebContent' seam-test Build path Build Path
The project cannot be built until build path errors are resolved seam-test Unknown Java
