To verify solved, I did this:
java -jar jbdevstudio-product-linux-gtk-4.0.0.v201102091614R-H167-CR3.jar -console
cd ~/jbdevstudio/studio; ./jbdevstudio -data ~/workspace
Then, on starting JBDS, do Help > Check for Updates and select all available updates:

Which shows these will be updated:
