yes, this was an annoying but known survibable issue for M2.
I believe its fixed in trunk already but assiging to Rob for confirmation.

I removed the project via the GUI - Add-Remove Projects or right-click and Remove from
the context-menu but the project seems to have stayed in the deployments directory. See
screenshots.
