Sorry for bad report, this is my first jira.
I forgot to mention refactoring was done by moving java class in packages.

1.Start JBDS
2. On any class, right click -> Refactor -> Move
3. Select any package
4. Exception is thrown
Refactoring itself works fine.
This error is reproducible only once since JDBS is started
