Just select your .apt-gen source folder on the second page of the Web Service Client wizard. The issue was more with the fact that the code being generated is being seen as invalid. But we found a workaround. If you go into the Java Build Path for the project, look at the Order and Export tab. Move the "JBoss 7" runtime to be above the "JRE System Library" entry. Then your code is valid again and all is good with the world. Let me know if that works for you. So I'm still unable to reproduce this issue on Windows or Linux and don't have a Mac to try it on.
