A trace through the Tomcat adapter shows this not to be true. What you are seeing in the
Servers project is actually part of the server's configuration, specifically its
catalina.policy, catalina.properties, etc etc. A JBoss-equivilent would be if we stored
your configuration (all, default, minimal) in the servers project. But we don't
currently see a need or a benefit in this.
The actual web project which gets deployed in a Tomcat adapter is actually written to a
location as follows:
/home/rob/apps/eclipse/workspaces/runtime/default/.metadata/.plugins/org.eclipse.wst.server.core/tmp1/wtpwebapps
Shouldn't "deploy in workspace" be using the
"standard" servers projects from WTP

When using Tomcat server in WTP the deployment is stored in the WTP Servers Project which
seems to make much more sense than somewhere hidden inside eclipse preferences/settings
storage ?
