It means that, for some reason we don't know, your JBDS instance is willing to install
the plugin org.apache.commons.io in version 2.4.0. However, this is not something required
by JBDS, so it's not made available in JBDS update-site.
Your JBDS instance should NOT require you to install this plugin, and both my tests and
Pavol's one have shown thaton other environments, JBDS works and updates well without
it.
This difference between your JBDS instance and ours makes me think that the issue is on
your side, maybe in the way you installed JBDS or something. But without ability to
reproduce the issue, I cannot guess more.
