Update under root (unix) or administrator (windows) credentials works for me, i.e. I get Update and Uninstall buttons enabled. It works "As Designed" under Windows, but it's kinda sucks, because you have to know that update should be done under Windows running JBDS using "Run As Administrator" menu item. It is fine for linux and mac because running under root is not required by default. It is required only for shared installation. Major problem is that without privileges and UAC enabled installer have no access to Program Files folder and JBDS should be installed somewhere else. It could be c:\jbdevstudio or user home folder. Home now is suggested as default location and if someone is trying to install JBDS into Program Files installer complains about not being able to create folder in it.
