If there's a file lock error on any of the libs in your deployment, of course eclipse will not be able to remove the file or the .ear folder. A security exception is thrown and there's nothing the tooling can do. Can you introspect the .ear file an see what if any files remain? Perhapos its hte files inside your deployment? Maybe hte app-server still keeps a lock on some of the jars and prohibits the container folder from being removed.
