Yes, multi configuraiton project shuold be doable.
Wuold these tests maybe be better fitted as part of QE integration-tests or do you prefer it running from basic junit tests in browsersim ?
in any case - probably needs a separate job for running these tests.

Okey, tried this now and I would say this works as expected.
It is normal practice in eclipse UI wizards that the Right most Ok/Finish/Run etc. simply take what is in the dialog and saves and perform the action.
I agree it might not be perfectly symmetrical but it is the overall expected behavior in eclipse.
If you do feel this should change then yes, it is a request that should be done at base eclipse at bugs.eclipse.org in the Debug platform component.

Before I uninstalled, I checked the CordovaSim version and it said: 3.5.100.Beta2-v20140530-0534-B36. Also I've been prompted that there are software updates, which includes CordovaSim and the version to update to is listed as 3.5.100.Beta3-v20140717-1903-B49.
On updating, CordovaSim launches without errors.
