To verify EGit UI is started, go to Console->Host OSGI console and do *ss org.eclipse.egit.ui*. To start it do *start org.eclipse.egit.ui*. As soon as EGit UI is started it'll override the NetAuthenticator by its EclipseAuthenticator which does not pop up the auth dialog.
