I've verified the pure Eclipse+WTP instalations against the 'lost' annotation
icon issue. It looks like when using WTP 3.5.2RC1 (with Eclipse Kepler) and WTP 3.6M5
(with Eclipse Luna) the issue stays the same - no annotation icon appears in editor's
left ruler. So, IHMO, it's an UpStream issue.
I've filed an issue in BugZilla to track it down: [Bug 428057 - The annotation icon
