You can open the launch config and add all the custom arguments you want (works for me as
far as I can see)
If that does not work then that is a separate bug you should open.

In the server configuration editor (opened by double clicking on a server connection node
in the Servers view), the JNDI and Web ports have a thin gray line just to the right of
each label. Given the context, I assume these are supposed to be text boxes showing the
port values.
