I couldn't find any java files not being formatted.
Only issue I could see was that not all output directories were refreshed after code
generation - I have fixed that in the hope that you might just were seeing one of the
files before eclipse noticed the formatting changes.
Still interested though in knowing what files were not formatted - but until then I
consider this one done.
