The JBoss Central editor doesn't remember the version of the central and usage plugin
when the Show On Startup preference is checked.
That's why JBT/JBDS has to be restarted twice after unchecking the Show On Startup
preference.
I have fixed the issue so that the JBoss Central editor saves these versions no matter if
this preference is checked or not.
The fix is committed to the trunk. Attached is a patch.

If you use more than one JBDS 5.0.0 M5 and all of them use the same workspace, there is
no way how to set JBoss Central to not show on startup of all JBDS 5.0.0 M5. When using
only one instance of JBDS 5.0.0 M5, it works fine, but if you start them alternately,
JBoss Central is always shown, even if it is set to not to show on startup.
