I will think how to improve it or at least to log message. I have never seen that file .settings/org.jboss.tools.jst.web.xml disappeared on actions in Eclipse, if it can be done, we need such a sequence. The best way to repair project if this file is missing, is to remove manually declaration <nature>org.jboss.tools.jsf.jsfnature</nature> from .project file, and then after reopening Eclipse 'Add JSF Capabilities'. Manual editing of org.jboss.tools.jst.web.xml should be avoided.
