I found the issue and proposed a fix in
https://bugs.eclipse.org/bugs/show_bug.cgi?id=387617#c9. The issue is caused by a
repository cache in org.eclipse.egit.ui that is not shrinking, does not remove entries of
repositories that were killed. It'll therefore serve old cache entries when a new repo
is created at a very same path.
