Seam facet does much more than just adds Seam nature/builder. It also configure web.xml,
faces-config.xml and adds a lot of files to the project (seam libs, xhtml pages, ...).
It's useful for creating a new Seam project. But if user wants to enable Seam support
for already existing project he/she would rather prefer to have as few modifications as
possible.
I agree that the difference is not very clear for users but I don't see any big
problem here. User can use any option to enable Seam support and both will work. So why we
should install Seam facet (in case it's possible at all) if user enable Seam support
via project properties or Configure menu? Seam support will be enabled anyway.

STEPS TO REPRODUCE:
1. Create new JSF Project.
2. Right-click on the project->Configure->Add Seam Support->OK.
3. Open the project properties->Project Facets.
ACTUAL RESULT:
Seam Facet is not checked (screenshot-1.png).
EXPECTED RESULT:
Seam Facet is checked.
